I think that you're right in perceiving a tension between Bruegel's claim that they're not political and the very political nature of that debate (and even without having seen them I assume the same could be said of the memo's). Proves <a href="http://ec.europa.eu/commission_barroso/kallas/news/news46_content_en.htm" rel="nofollow">Commissioner Kallas' point</a> that think tanks like Bruegel should register in the Commission's Register of Interest Representatives.
